How to Ship a Shopify Order in Multiple Boxes

You ship a Shopify order in multiple boxes when one carton cannot hold the items—or when one carton would be a DIM disaster. Shopify Admin can create separate fulfillments. It cannot compute the physical pack plan. The winning sequence is: decide packages first, then fulfill each package.
Why “Fulfill item” is not a packing plan
An order with four line items is not four packages, and it is not automatically one box. Weight limits, oversize SKUs, ship-alone products, and empty space decide the split. If you print one label for the whole order, the warehouse invents the cartons after the fact—and customer support cannot answer “how many boxes is my order?”
Native Shopify shipping packages are names for the label printer. They do not run 3D placement. Details: Shopify cartonization flow.
When multiple boxes are the right answer
Two smaller cartons often beat one giant carton on dimensional weight. Fragile, liquid, or lithium items may require ship-alone. A 20 kg weight cap can force a split even when volume still fits.
The engine should try both: one box versus a scored multi-package plan. See single box vs multiple boxes.
How to ship a Shopify order in multiple boxes
Use this pack-then-fulfill loop on live orders:
- Confirm every fulfillable line has length, width, height, and weight.
- Load the box library (Shopify shipping packages or your own cartons).
- Generate a 3D pack plan from the order in Shopify Admin.
- Inspect package tabs: which SKUs sit in box 1 vs box 2, fill rate, leftovers.
- Create a fulfillment per package so quantities match the plan—not a guess.
- Print labels for those packages. Do not reverse the order (label first, pack later).
What packers need to see
A package index, box name, item list with quantities, and a 3D view. Without that, split fulfillments become “put whatever is left in the second box.” WiCartonize embeds the plan on the order and can fulfill remaining fulfillment-order quantities by package.

Customer experience and tracking
Multiple boxes usually mean multiple tracking numbers. Tell support the pack plan exists before the first scan. If marketing promised “ships in one box,” encode that as a packing rule—not a hope at the bench.
Can Shopify split an order into multiple shipments natively?
Yes, via multiple fulfillments or fulfillment orders. It does not decide which physical carton each SKU belongs in.
Should I always use one box to keep one tracking number?
Not if that box inflates DIM weight or violates a weight limit. Two honest packages beat one oversize carton.
Do bundles need multiple boxes?
Sometimes. A bundle is a merchandising unit, not a packing unit. Cartonize the physical SKUs.
Where do leftover items go?
Leftovers mean the allowed box set failed. Add a carton, change a rule, or split—never silently drop a line.
